Bioinformatics Scientist

Description

TOMA Biosciences is a genomics company that provides physicians information to optimize treatment for cancer patients. We are seeking a self-motivated bioinformatics scientist to develop and support a cloud-based pipelines for the analysis of tumor targeted resequencing data of cancer patients. As a part of our experienced scientific team the successful candidate will have the opportunity to grow, interacting with world-class clinical researchers and making an impact in the quality of life of cancer patients.

Responsibilities

You will be implementing analysis workflows for the identification and interpretation of actionable cancer somatic mutations from different types of tumor and normal tissue samples of cancer patients. In addition, you will be involved in data analysis projects involving the results from large cohorts of patients involved in clinical trials. Other responsibilities include: Select, test, and implement bioinformatics pipelines for the analysis, annotation, and interpretation of cancer genomic data; perform analysis of aggregated results from patient cohorts, applying the appropriate multivariate statistical analysis, machine learning, and visualization methods; translate findings into recommendations for improvements and the development of new products; present results of analyzes to internal stakeholders and customers/collaborators; Implement quality control metrics and procedures to prevent and detect errors; insure that all work is properly documented, code is under change control, and provenance of data is maintained; openly communicate results and progress to management team; provide regular progress reports and updates on schedules. The ideal candidate will enjoy the fast-paced environment of a high-tech start-up and be flexible to take on diverse roles and tasks.

Qualifications

  • PhD/MSc in bioinformatics, computer science, applied mathematics/physics, genetics, and/or quantitative biological sciences.
  • 3-5 year expertise in computational biology and bioinformatics focused on NGS applications including genome variation, cancer genomics, transcriptomics, etc.
  • In-depth knowledge of NGS genomic data analysis and bioinformatics tools (BWA, SamTools, GATK, FreeBayes, MuTect, VarScan etc.) and current data formats (e.g. VCF, BAM/SAM).
  • Excellent understanding of the impact of small and large/structural variants in the human genome and methods for their identification and annotation w.r.t. functional impact.
  • Scripting or programming expertise for bioinformatics (Perl/Python, Java, C/C++) is a must.
  • Versed in the inner workings and limitations of modern high-throughput sequencing platforms (Illumina, Ion Torrent).
  • Proven ability to develop data analysis methods & algorithms, use of common machine learning tools (e.g. SciKit, Weka), and proficiency in the use of common statistical analysis tools (e.g. R, MatLab) is highly desirable.
  • UNIX environment expertise including clustering and parallelization of analysis jobs is necessary.
  • Experience with cloud computing environments (e.g. AWS, Google), distributed computing tools (StartCluster, Hadoop, Spark), and containerization (e.g. Docker) is highly desirable.
  • Prior industry experience as well as record of developing clinical pipelines is desirable.
  • Track record of successful interactions with bench biologists, a scientific publication record, and excellent communication skills are pluses.

Assay Development Scientist

TOMA Biosciences provides the most effective sequencing solution to identify clinically meaningful changes in cancer tumor DNA. We are seeking a self-motivated assay development scientist for our NGS reagents and assays team. As a part of our experienced scientific team the successful candidate will have the opportunity to grow, interacting with world-class clinical researchers and making an impact in the quality of life of cancer patients.

Responsibilities

You will be part of our team focused on translating superior NGS sequencing technology into products that enable precision medicine. Your responsibilities will be to optimize and trouble-shoot molecular diagnostic assays, handle quality control and documentation, as well as performing data processing and analysis. You will present and discuss data within the company, and are encouraged to contribute with your ideas and influence the product development process. The ideal candidate will be a team player that enjoys the fast-paced environment of a high-tech start-up and is flexible to take on diverse roles and tasks.

REQUIREMENTS

  • Ph.D. or equivalent in life sciences with 0-2 years of industrial experience in areas of assay development.
  • B.S with eight or more years of industrial experience in the areas of assay development
  • Experience in library preparation methods for NGS
  • Familiarity with PCR based assays (qPCR, ddPCR)
  • Experience in DNA and RNA sample preparation
  • Experience in assay development
  • Familiarity with quality control and documentation
  • Strong organizational skills
  • Strong verbal and written communication skills
  • Proficiency with data analysis using Excel.
  • A record of self-motivation and ability to work as a part of small interdisciplinary teams

Preference given to candidates with experience in the discovery and development of NGS-related tools in oncology.

Field Scientist

We are searching for a Field Scientist to serve as a primary technical field contact for our clients. This position will be responsible for implementing tests, trainings, and providing data analysis, logistical, and troubleshooting support with the primary goal to ensure maximum utilization of our clients systems, to drive revenues, and sustain customer retention.

Responsibilities

  • Coordinating new installations, including facility inspections, instrument validation, and training. Reviews and approves operational quality of equipment, and instructs in operations and maintenance of system under general instructions.
  • Prepare NGS libraries and run NGS sequencers
  • Collect customer feedback critical for product improvements and new products development
  • Troubleshoot issues related to user’s technical skills, biochemistry/assay design, experimental design, NGS related software and instruments.
  • Interpret lab needs and identifies solutions for problem resolution
  • Develop and maintain positive relationships with lab personnel
  • Interact with R&D, Manufacturing, and other support staff as necessary for technical support and deliver solution to customer’s problems
  • Reports on technical trends by relating customer concerns and issues to the appropriate internal partners.
  • Ability to solve practical problems and deal with a variety of variables in situations where only limited standardization exists.
  • Capable of working independently. Is self-motivated and proactive
  • Demonstrates clear and concise communications and is capable of interacting with a diverse population

  • 5 years’ practical hands-on experience in an NGS lab (Clinical lab preferred)
